group inputs by minute and process accordingly

Nick Bearson requested to merge 5-handle-fewer-than-nominal-number-of-inputs-differently into master

rearranges a lot of our input file handling, should be more consistent and also allow us to potentially add multiprocessing (when provided multiple minutes) in the future if desired.
